It can be either, both or neither.
The DWP may contact your GP upon initial application to confirm that one of the Exemption Rules applies.
ATOS may contact the GP during the pre-board check to decide whether a face to face assessment is necessary.
The DWP may contact your GP for additional information if the cannot make a Decision based on the evidence available to them, however, as they are not medically trained the request will likely be made and interpreted by the ATOS in-house medical staff.
There are no statistics to suggest how often a GP is contacted, however, from comments on the forum, it is most certainly done in less than 50% of claims, and most likely in only a few.

Hiya
If they do I think it is a 113 form they ask the GP to complete.
Be aware when you view your forms when you have had a descision as in my case it stated they did a 113 via the phone.
We have not challenged it as I was eventually placed in the SG for 18 mnths, after a DM re looked at my case, due for re assessment in April this year.
Moreover it was a lie as there is no such thing as a 113 phone call to a GP and in fact they did not contact my GP at all.
