I’m wondering whether a slim clear-covered ring binder would be an acceptable means of securing several stacks of stapled pages. Thoughts…?
There is no reason why not, you could also consider Treasury Tags.
However, whatever you use, there is still the possibility that you pack will be disassembled, so make sure that your pages are numbered, I would recommend you use a format of "page x of y".

Whatever method I employ, the pages will be numbered carefully.

Suppose I punch two holes in sheets of A4 using a stanch paper punch. Do I pass one tag through the two holes? Or do I use a tag for each hole?

They are a bit of string, it is normally green (don't ask) with a metal bar at each end, they vary in length form about an inch (2.5cm) to 2 inches (5cm), as Mrs H has said, you feed one end of the tag through a hole and the metal bars stop it from falling out. You normally use one tage per hole.
