We still have to write a letter saying why we disagree with the decision, should we get them to put a note on the file saying that this letter plus extra evidence is on its way?

They are waiting for information from you, you don't need to explain what that information is, just send all of the documents as soon as you can.

We are going to need a coupe of weeks so do you think if I ensure I send it in 14 days time special next day delivery that hopefully should be okay? (I will definitely make a big effort not to send it in near the 28 day deadline)

Yes 14 days should be OK, just remember the 28 days is for the DM to receive the information so you need to allow for postage.
